I'm absolutely positive that mldonkey is the culprit because it never
happened before I started using it and only happens right after launching
it, every time.

I assume you run other applications than mldonkey. Are some of these Java-based ? Do you notice sluggishness when you have no files downloading in mldonkey ? On my Mac, (400MHz, 576MB RAM), mldonkey uses a maximum of 20MB of RAM after 16hours of use. Apart from that, even if I don't launch mldonkey, MacOS X "uses" (most of it is reported as "inactive" in top) almost all of my RAM as soon as I launch the Classic environment or a Java application. Only a few megabytes are still free. In that situation, if I launch mldonkey and download something at 64KB/s (my top speed), there are a lot of pageins and pageouts whenever I switch to another application. But only then.
