When MLdonkey is in debug mode, it prints a list of all the sockets it
uses every 5 minutes. It also prints this list when a signal is sent,
before exiting.

Do you mean that mldonkey is frozen definitively, or just for 5 or 10
seconds ? Md4 computation may be one reason (but strace would print
reads), another is the garbage collector of ocaml, which tries to
compact its heap from time to time, which can be a bit long if
mldonkey uses a lot of memory...
