Follow-up Comment #3:

I have pushed changeset
http://hg.savannah.gnu.org/hgweb/octave/rev/16c8ec7f0867
which prevents the cursor from jumping to a breakpoint while saving the file.
For the fix, I have also disabled that the editor gets focus and the cursor
jumps to the related line, when a breakpoint is removed.
