What I do is use 4s bateries but I take a cable from the balancing conector on the batery. I take the one that normally has around 12v and this is what I connect to V_BAT.  If you keep your cells balanced then measuring the voltage on 3 of them is fine and make sure to adjust the voltage values in the airframe file to match.

Take a look at the Lisa/m wiki page.

You need to change the resistors of the voltage divider.
