double check the paths and the file permissions, not just the folders.

did you move the structure or copy it?  copy will sometimes change the perms and
owners where move preserves it.

the setup app is for install, upgrade, and most all config changes.

I don't know why this had to change so quickly, it's been documented as a "bad 
idea"
do have the files in the web root for a very long time.  There should have been 
at
least some instructions or a link to a website explaining why and how.

All in all, it's really not that hard to move the files dir.  You just have to 
mv it
to a new location and enter that path in setup.  I've done it to 2 installs this
week and didn't have any issues at all.
