What I interprete from this is that gnome is running an old version of
stumpwm. Keybindings shouldn't be affected by how you start
stumpwm. And it makes sense that if you were accidentally running an
older version of stumpwm, it may not have support for panels.

When you boot stumpwm from gnome what does C-t v say? It should tell
you the version.

Do you have multiple copies of stumpwm installed on your machine?
