I could understand having an option to disable them, but by default
they should probably be obeyed because some programs are bullies and
do bad things if the wm does unexpected things like that.
That said, Won't there be gaps even if you ignore size hints since the
program won't draw in that region anyway? If you think about it as
pixels, it really comes down to what color you'd like to paint that
gap. So, what, specifically, do you find annoying about the gap?
