I think it might be caused by a bug fixed by this patch:
http://lists.gnu.org/archive/html/synaptic-devel/2004-04/msg00031.html
(see the thread for more info - it sometimes causes segfaults, sometimes 
just incorrect results)

Unfortunately there hasn't been an official release of apt with this fix 
in it so you'll have to either build from the svn repository or apply the 
patch manually to see if the problem goes away.
