As Werner noted, this is because the instructions for the top and bottom of the hyphen merely align them to the grid, without relating the distance between them. This leads to rounding issues at many sizes. It's a poor strategy for hinting the character.

At larger point sizes the hyphen occilates between one and two pixels
thick, as well.

The occilations also occur when both aa and hinting are disabled.
