Perl module interfaces to gnokii are available - try CPAN:

AFAIK there is no Java library to interface with mobile phones via gnokii
(one could be developed via JNI). You may be interested in SMS Transceiver,
a project to send/read SMS from Java on a PC:
http://www.wrankl.de/SMST/SMSTransceiver.html
..or jSMSEngine, which does a similar thing..
http://jsmsengine.sourceforge.net/
