I think that a search in old documentation should be available only for  
users who really want to do so. And this can be achieved easily, for  
example:

dynamics site:lilypond.org/doc/v2.12

At the same time we really don't want people to jump on an old doc page and  
then complain that the example in the doc is not compiling correctly  
(because he's using a recent version).

About your proposals:

- we currently have a redirect from doc/stable to doc/v2.18. I don't know  
if copying (?) the contents in doc/stable would be a good idea.
PageRank updates rather quickly, for sure mure more quickly than LilyPond  
release cycle :-)
Also, I don't think that we should mind too much about Wayback machine. The  
old lilypond documentation is available in the git repository and also here:
http://www.lilypond.org/all.html

- the notice about the versions would be a great idea and it's been  
discussed before. I like a lot the drop-down menu in Djano documentation:  
https://docs.djangoproject.com/
We should open a new issue for this.
