Well, you could do this I suppose (haven't tried it):
rdiff-backup source dest
rm -rf dest/rdiff-backup-data
rdiff-backup source/rdiff-backup-data dest/rdiff-backup-data
rm -rf dest/rdiff-backup-data/rdiff-backup-data
