On unix we have always done it the standard way and put the user
config and data files a hidden directory under $HOME. On windows we
used to put them in the program folder, but that was deprecated under
XP and is a really bad idea, if not impossible, under vista.

On windows the standard way is to put files that you want to expose to
the user in the My Documents folder, and config and data files in some
hidden subfolder of Documents and settings.

The sqlite database file is not one we want to expose to the casual
user and I believe that we are doing things in a sensible way by
putting it in the hidden .gnubg directory.
