Do I understand you correctly, that you only see this problem when you print
the scores on paper, or do you see them also on the screen?
Anyway, the staff lines are not drawn using fonts but with direct PostScript
commands, so there is no reason to suspect the fonts.
The strange thing is that I have never heard about the problem before.
What happens if you try to view or print one of the examples from the
LilyPond web page or from http://www.mutopiaproject.org/ (on the Advanced
search page, you can specify the LilyPond version, so you get something that
matches your version).
