duplicity does not modify your filesystem, so it's not likely duplicity.

Folder with project 'git cloned' getting empty (except unrecognized .git folder) or having problem without any changes on files (example for dot-files). I'm not doing lot's of stuff on this machine except usual update.

It's not probably related, but I was wondering.
