a) You could support both versions by using the gtp command gtp_version.

b) For now, you could just tell users in the FAQ that they need to use
the command line option "--gtp-version 1" when using GNU Go 3.3.10 or
newer. (We apologize for not having this documented yet.)

You could btw also mention that one needs at least 3.0 as far as
stable releases go; e.g. SuSE ships GNU Go 2.6.
