Dear Andrew,

finally I saw that there is a problem
with "\r = end of line" in the error message. So I just switched
the setting of line feeds in cygwin to DOS/text before it was set to UNIX.
Now everything is perfect.

I think your cygwin installation is incomplete. I have no problems
with cygwin on compiling and installing most of gnu packages including
glpk. Try to reinstall cygwin.
