Can it be that some Ubuntu theme has been activated? *Messages* buffer might shed some light. Do initial-frame-alist and default- frame-alist have values? Can they cause what you see?
'xrdb -q' lists the X resources. Do they look like what your ~/.Xresources and ~/.Xdefaults set? Usually only one of them is used ...
