Follow-up Comment #20, bug #56976 (project octave): The problem seems to be related to the plot windows stealing the focus away from command window (actually I think it is figure() that steals the focus). If I do figure() first, then return to command window and run tpause script the plots will re-use the existing plot window w/o stealing the focus and the pause just works.
