Follow-up Comment #1, bug #64277 (project octave):

This shouldn't happen, but also version 6.4 is two versions back (current
release is 8.2) and is no longer supported.  First advice would be to update
Octave.  But, as you say, it also seems like something might be going on with
your particular installation.  The file that is being changed is in
~/.config/octave and your keyboard shortcut settings are also likely to be
stored somewhere under ~/.config.  So, maybe something is messing with files
in this directory.
