What version of pan are you using?  There were some significant bugs
in the earlier betas which might account for your experience.

Normally when you click on an article in the header pane the Save widget
pops up and asks you to confirm/edit your default download preferences.
(That's if the article has attachments, of course, otherwise the message
is displayed in the Body Pane automatically.)
