Hi Luke,
you can specify this as a config option for the attitude infrared subsystem.
To use ADC_2 for IR1 and vice versa replace
<subsystem name="attitude" types="infrared"/>
with
<subsystem name="attitude" types="infrared">
<configure name="ADC_IR1" value="ADC_2"/>
<configure name="ADC_IR2" value="ADC_1"/>
</subsystem>
