I'm sure the process wasn't interrupted in any way, yet this occurs with
alarmant frequency. I've tried rebuilding the PTree already, which
solved the situation, however this occured at least twice after that
event.

It's a random bug in the DB libraries. You can try a shortcut to rebuilding the PTree database:

stop sks
cd to sks home dir
cd PTree
db_recover
cd ..
sks cleandb
start sks

when my database was corrupted most recently, that's how I fixed it.
