Are you using polyglot or UCI2WB? Stockfish is an UCI engine, not a winboard one so it needs an adapter program.
If either application is integrated with xboard correctly (i.e. present in path with the default settings)
Launch stockfish with
"stockfish" -fUCI

I have been unable to get HGM's modified xboard (for duck chess) to work consistently under linux debian:
I decided to start over with my debian VM on my work PC. I installed the standard xboard software, as well as a few chess engines (including stockfish 12).
Most of the engines seem to work as expected, but stockfish 12 never makes any moves. Does this sound familiar to you?
