I am not, but as far as I can see the easiest way to solve this is to
keep your profile data (gpg keys, config settings) in a save place
elsewhere plus doing additional backup of your backup repository. Say a
third box mirrors your backup repository with daily backups on another
daily schedule ...

Additionally you should keep only public duplicity keys on the backup
host, to keep the hacker from tampering with your backups.

And of course: As the hacker had full acces to your host, you have to
compare your backups versus older states to see if they contain unwanted
modification.
