I am on Debian and last time I had to reinstall all packages I experienced a
number of problems, too. One problem for me  was that the packages for
Debian-Unstable did not work as I expected. The second largest problem was to
configure postgres for gnumed. 
You have to make sure that postgres has been correctly configured so that
you can connect via TCP. To make this work, you might have to change some
config files in /etc/postgresql/. See the chapter on Mandrake installation in 
the
User Manual for an description of what you might have to change. My
experience is that once you can connect to postgres via a "telnet localhost 
5432" and
know the password for user postgres the bootstrap script should work. If it
still doesn't, look at the log file (note that every python file the includes
gmLog will print the location of the log file in the first lines of output).
Usually it should be found in ~/.bootstrap-gm_db_system/*.log. Post this file
if there are any problems. And don't forget this is pre-alpha software.  For
first release we will certainly improve the installation process (it`s
already in my internal TODO-list).
