You could use the hyperlinks in Org-mode or Muse:
[[file:/path/to/directory][my first directory]] -- for Org;
[[/path/to/directory][my first directory]] -- for Muse.
Clicking on the link will open dired on the directory. Of course, you
can also add links to files.
