Since mldonkey is a program intended to be run by a _user_, it is normal
the config files also belong into the users $HOME. 

A config-file in e.g. /etc would have to be world-writable to be used by
mldonkey run as a non-root user. (Never run anything as root, you have
been warned!)

Or is your mozilla-cache located unter /var/cache?

The way it is now is just fine.
