Follow-up Comment #3, bug #29743 (project avrdude):

There is no real "switch configuration" done.  It's just that
as part from the normal "hello!" to a USB device, selecting a
configuration is just one step out of many (where most devices
only support a single configuration anyway, including all the
Atmel tools AVRDUDE is about to handle).

Sorry, the remainder of your message sounds a little confusing
to me.  It mixes host protocols (like STK500v1) and target
protocols (like ISP vs. PDI).  Also, at this point of the game,
the target protocol to be selected should not matter at all,
as we are still in the "hello" phase, starting up with the
USB device.

If you've got something that is working and something that
isn't, I'd ask you to get me "dtruss" traces of both setups,
so I can compare them.
