The archive dir just stores signatures that would otherwise be on the
remote side.  I guess it shouldn't be a problem to turn it on and off,
although I forget the way it was designed.  I might have thought that,
in theory, with --archive-dir, it is unnecessary to read the
repository, and write-only operation is possible.  But for the reason
you mentioned, it would probably good to check the repository and make
sure that any signatures are in sync with what is in the archive dir.

At worst what should happen is you will lose all your signatures and
be unable to make new incremental backups.  With --archive-dir your
signatures are stored locally (that's the point of an archive dir -
you don't need to download/upload signatures each session), so if you
delete them there won't be any signatures.
