It depends on the backend, but you could use rsync with encfs on the
backend, it works only if you are able to mount the backend so encfs
can encrypt it.
Also take a look at Areca http://www.areca-backup.org/, is is
flexible, but much heavier than duplicity or rsync, due to java and
gui.
