Seems to be ok:
murthe:.../other/pan/pan2$ git status

applied refresh patch for body-pane
I just tried randomly if configure would actually work even after the
previous error message from autogen.sh. It *seems* to work normally...
and the "About Pan" window finally shows d447f7c!
So there is still something weird but it is not fatal anymore.
