I can confirm it's really frustrating to use GNUstep under Unity, I
should probably change my desktop.
As for the menu, I've always observed the behaviour you mention, long
before Unity appeared. Maybe Unity made the problems worse but I think
they exist with other window managers.
And for what it's worth, I would love to see GNUstep use the global menu
as Stefan suggested.
Anyway, let me know if I can help with testing or anything.
