config.sub and config.guess should be in the distribution, and not thus not deleted by distclean. maintainer-clean would be to undo autogen.sh as well as removing the gperf output and that sort of thing. config.sub and config.guess are usually updated by a periodic libtoolize to grab the latest libtool logic. That isn't run by autogen currently.
